Sequence alignment study and model building by homology of HFE

Two slightly different models were built.
- In model one it was attempted to get all
atoms for which the location is relatively certain modelled with the greatest
precission. Little effort was invested in optimising the loops that had
to be inserted and the loops that showed no homology between template and model.
- In model two more time and effort was invested in modelling the loops. We all
know that modelling loops is nearly impossible with present day technology, but
we tried anyway.... In this process MD programs were used. It is comonly known
that these programs show little respect for the atomic inticacies of protein
backbones. Consequently, the second model deviates about 0.5 Angstrom from the
template in areas where one would normally not allow such deviations. We nevertheless
present this model because the loops look more realistic, but more importantly, the
loops are considered 'less wrong' by the WHAT_CHECK software.
